So I spent some time yesterday researching the different functions of the Kilo 6 ballistic solutions. After not being able to find the answer's online or in manuals I placed a call to Applied Ballistics and here's what I found:

1) If just using the Sig BDX app and/or going off of the DOPE displayed in the rangefinder (AB Lite), that ballistic solution will be using the Angle Compensated values (Rifleman's Rule). Which if you have trued BC's is good out to 800yds, but more importantly would cover 99% of most hunting scenarios.

2) If using the Kilo6k's in BDX-X mode (ie. linked to a Kestrel Elite or Garmin Device w/ AB Elite) the rangefinders will pass LOS Distance and Inclination to the AB Elite software to calculate the ballistics solution. This method would provide a more accurate solution (assuming BC's have been trued) and good at all ranges.
